I am new to the world of Lipo batteries.  I have a friend that
purchased a new 3 cell battery and when he attached it to his charger
via the balancing charge port, he let some of the magic smoke out of
the charger.

He called the place he purchased the battery from and was told that
the pinouts of the balance charge port on the battery were not
standard, so he had to switch a few of the pins to make his new
battery work with his charger.

Is this correct?  I would think that the pinouts for the balance
charge port would be the same across manufacturers.

What do you guys think?

Alex.

Nope, not all lipos have the same wiring configuration, he should however be
able to buy a charger compatible to his lipo or an adaptor like this
one -http://www.wattsuprc.com.au/product_detail.asp?pid=EAC129 .

There are neither standard balancer connectors nor wiring to those
connectors.

Actually, there are several different standards in use, as well as different
connectors.
The better lipo chargers come with balance connector adapters that work with
most of the current batteries.
Further, the same chargers usually do an automatic check to see if the lipo
is correctly connected.

There is no standard. Even with the same manufacturor; note the Common
Sense changes in connectors to take advantage of the E-Flite helis.

There are mutliple groupings of connectors for "most of the current
batteries".

Always do your research.
